Error in generating sitemap

We have purchased your “Standalone Sitemap Generator” software for our site [external links are visible to admins only]

Site is having 40,100 pages index in Google. But XML sitemap shows only 998 pages when depth level is 0 (Zero)

When we increase the depth level to 1 (One) it include only 24 pages. And for depth level 2/3/4 it include 0 (Zero) pages. We have already increase the memory limit from 256M to 3072M. 

Kindly let us know how can we generate effective XML-Sitemap which include 50,000 URLS and more.
As the site is having min 5 lac pages

Can u tell me, why do only 24 pages include when i go for depth level 2

The depth level should be set to 0 (unlimited) to crawl all pages.
