I recently moved the my site [external links are visible to admins only] using one cms to another.
The first site was at the root of the domain and then put the new site in a subdirectory.
I used a redirect 301 (in the .htaccess file) to the new subdirectory.
ie [external links are visible to admins only] goes to [external links are visible to admins only]

when I try to generate a sitemap, I only get the first page and none of the other urls.

Does the redirect messup the generating of a realistic sitemap?

Should I just move  the site to the root directory?

Hello,

I noticed that all your internal links point to "http://euromarina.org/..." (i.e., without www. part). That's why you should set initial URL without www as well.

Thanks, that is an interesting point.   I suppose I should really have the links set to [external links are visible to admins only].

I am still confused about what to submit to google, ie a sitemap for [external links are visible to admins only] or [external links are visible to admins only]   

and where to put the sitemap.

Hello,

yes, it's a good idea to correct all your links to contain "www." in URLs.
And I suggest you to put sitemap.xml at the site's root and submit http://www.euromarina.org/sitemap.xml
