broken links - old files no longer exist

I have a lot of broken links which are actually old main page files which I changed or totally deleted and so do not exist anymore.  How can I get rid of them as broken links? I can't remove them from my site as they are long gone. I don't know why they are showing up, I can't find any reference to them in the current site. Thank you.

Since the links appear in the listing, they are certainly referenced somewhere on your site.

When using the Standalone generator, on the "Broken Links" screen you will find the exact pages URLs that contain broken links. That will help you to eliminate them easily.
