Crawling number low compared to online version

I use your online Sitemap generator and it crawls 361 pages (XML Sitemap content (361 pages)) but when I purchased the stand alone and run the stand alone generator and it only crawls 265 pages.  Why is that? How do I get the stand alone generator to see all of my pages?
