Only indexing 2,300 pages out of over 34,000

I just purchased this yesterday and every time I run it it only indexes 2,123 pages. There are over 34,000 records in my database. Based on another post I read, I limited the Maximum_pages to 40,000 but that didn't work. I'm not sure where to go from here.
