Problem Running Script on Windows Based Server

I am running the script on a windows based server - The site has approx. 7000 pages it has been running now for 19 hours and has still not completed.  I keep receiving the 120 second no response, I have double checked all installation instructions and permissions.  Not sure if it should take this long.  Any help you can provide would be greatly appreciated.
