We installed the sitemap generator as indicated in the installation file and when running the script we get the following error:

HTTP Error 500.0 - Internal Server Error
E:\php5.3\php-cgi.exe - The FastCGI process exceeded configured request timeout

in case of Windows server it might be needed to increase script timeout in IIS configuration as described on:

Thank you for the answer.

I have been in contact with the hosting company but they said that since the site is on a shared server they could not increase the time-out as it would influence the stability of the hosted sites.

Is there anything else that can be done?

You could try to keep running generator (it will resume the process) until it's finished.
