Only index.php is found

Site is [ External links are visible to forum administrators only ].   All pages are .php extensions but not script generated other than a couple of includes.  Only the home page is showing up in the site map.

I've searched the forum and saw several posts with this index only problem but I'm not seeing a resolution.  I did run the index.php through the bot checker thinger and it's seeing all my directory links right near the top of the page. 

Any idea why I'm only getting the main index.php in the sitemap?

You should specify domain name without www as starting URL, since all your links are pointing to non-www domain.
