sitemap is not indexing all items in a directory

Hello -
I just installed the sitemap generator and ran it and it found 230 pages on my site but it did not include one entire directory path and a few directories it only mapped 75% of the contents.  Is there a way to correct this or do I have to manually enter those items into the map.  Also it did not index my blog which is linked to my site but not in the same domain name that is used for the sitemap. Any assistance would greatly appreciated. I am a newbie at sitemap tools. Thanks.

could you please PM me your generator URL and an example URL that is not included in sitemap and how it can be reached from homepage?

Note that sitemap protocol doesn't allow to include URLs from different (sub)domains in the same sitemap, so a separate sitemap is required for them.
